Visitors routinely book downtown because it is cheapest and central-sounding, then spend the week driving to La Jolla and back. Or they book La Jolla for the coastline and discover that dinner downtown is a forty-minute round trip.

The Mission Bay water resorts are excluded. They are excellent for young families and they sit twenty minutes from both downtown and La Jolla, which means you drive past the two better versions of San Diego every day.
What to do in each version
Balboa Park deserves a full day and most visitors give it two hours for the zoo. The park itself holds fifteen museums, a Spanish colonial revival architectural ensemble and the botanical building, and it is free to walk.
On the coast, the La Jolla cove seals, the Torrey Pines cliff trails and the tide pools at low water are the three that matter. Sunset at Windansea or Torrey Pines beach is the correct end to a day.
Cross into Mexico for a day if you have the time and the documents; Tijuana's food scene has become genuinely serious and it is twenty minutes from downtown.
Eat fish tacos, drink the beer, which is the best in America by volume of good breweries, and go to a Padres game if the season allows, because the ballpark is one of the best in the country.
Practical notes
San Diego's airport is five minutes from downtown, which is unusual and useful. A car is close to essential unless you are staying downtown and staying there.
The weather is the most consistent in the United States, around 21 degrees year round. May and June bring the marine layer, locally called May Grey and June Gloom, which means overcast mornings at the coast. September and October are the warmest and clearest.
The water is colder than people expect, around 18 degrees in summer.
